Travel sellers like Expedia can access a lower airfare rate if a hotel or car rental is added at the same time. As the total packaged price is opaque the seller can access IT (inclusive tour) airline seat rates in some cases and sell at a price sometimes cheaper than just the air fare alone.
Today I was booking rental car at Boston airport, I found on orbitz Alamo for $189, but total came to $277 after adding tax and fees, booked but canceled after 30 minutes after I found a better deal. I later found thru kayak on Priceline Hertz for $145 total, including tax and fees.
I've also used expedia at least a dozen times for air & hotel packages to PV and saved hundreds of $$ compared to booking each separately. Never had any issues what so ever, however I always phone the hotel ahead to confirm reservation.
As many people have advised, I would book airplane ticket, hotel, and car separately. It's easier dealing with them directly if ever there is a problem rather than calling up Expedia and have their horrible customer service reps do it on your behalf.
