You only pay if you want to reserve a seat in advance. 24 hours prior to your flight time, you can check-in online and select your seat at that time (no charge). On my last flight, my seat was automatically pre-assigned, but I changed it when I checked in.
I just went into AirTran site to select our seat assignment and for the "available seats" there is an additional charge of $6 to $25. We have a change of plane so I am sure there will be a charge for their "available" seats as well.
