GLaDOS in portal 2 is actually pretty much the same as in the portal 1 version, it's just mainly her missing eyepiece that makes her look so different. Here is a neat photo comparing the two versions:

The only real answer is that they got to spend a bit more time on the art and take advantage of a bit more power. The art style is surprisingly different between games, and that’s really the only answer, no lore based reasons make sense here.
