Well, you have to note that the anime had to come up with its own noncanon ending since its source material (the manga) wasn't finished yet around that time. So yeah, it's only natural, that the manga ending is more well-liked.
The disconnect between the manga and the anime is startling. Everything from how the characters look to what happens and everything in between.
