Features & Effects: One key batch decrypt 3DS files. Usage: Put your encrypted.3ds rom in Encrypted folder and run decrypt-all.cmd, you will find decrypted game in Decrypted folder.
This tool allows you to encrypt and decrypt your personally dumped NDS and N3DS roms with minimal hassle. The only caveat right now is that you need a keys.bin or aes_keys.txt file for your personally obtained encryption keys.

It is capable of extracting rom files without using command line and manipulating the batch files manually. It supports encrypted games, via xorpads and decrypted games decrypted using Decrypt 9's rom decryptor feature.
