If you are missing some documents (such as ITE, COE, etc), submit a cover letter. Go to an accredited travel agency I applied for a Japan tourist visa last year in Reli Tours, Makati in Dusit Thani. They also have other branches in NCR. If you can, go on a weekday (Tues-Thurs) before lunch, there are fewer people.
