I finished AC 3 remastered using a xbox compatible controller and the buttons were mapped perfectly. Just plugged and played. You can try remapping using a program called x360ce.
26 Αυγ 2014 · For Xbox one controllers, if you start the game with the controller it won't work automatically (but don't worry), go to controls & switch "mouse & keyboard" to "Xbox one controller" and it should work.

AC1 and 2 have problems with newer Xbox controllers where the triggers don't work. Install that fix and it should work, although there's no controller support on the main menu, so you'll have to use a keyboard and mouse to switch to controller on start up.
