TwilightMenu++ and NDSForwarders are just frontends for nds-bootstrap, which runs DS ROMs natively in the same hardware mode that the 3DS runs DSiWare in. TwilightMenu++ is the more full-featured one, with options, antipiracy patches, cheats, etc. NDSForwarders are much more basic.
