As many people have stated Drayano's stuff is pretty good if you're looking for an NDS hack. However if you're looking for something that changes the game a bit more I'd recommend JrFort's Black Moon 2 ( https://www.pokecommunity.com/showthread.php?t=405031 ). It replaces a bunch of Pokemon, trainers, moves, and even some music.

Nds is harder to hack. Check out all of Drayanos hacks for added difficulty, features, and all mons catchable.
As to complete fangames, beside Xenoverse I heavily recommend Pokemon Opalo (best fangame out there imho), Pokemon Tectonic, Pokemon Realidea System and to a lesser extent Pokemon Soulstones.
