Starting with the 3DS, Nintendo no longer makes physical manuals for games. Now all their games have digital manuals, including A Link Between Worlds and Yoshi's New Island. If you tap on the game's icon without opening the game, you should see an option for manual at the bottom of the touch screen.
Not all 3DS game come with a manual. I purchased monster hunter 4U on release day sealed and there was only the game and a cardboard insert that came with it. For a manual, they refer you to the digital manual with a lot of games and don't add a physical manual.

So i opened the electronic manual that comes with every (?) 3ds game. They are so good, would be great if Nintendo did something similar with the switch. The great majority of physical games don't have a printed manual at all.
