Hey, I tried unlinking and reconnecting my MO2 with Nexus a few times, but it didn't fix the issue. Could it be that Nexus is downloading the mods in the wrong file somewhere? When I download a mod manually and move it into the MO2 files it does show up, but when it's automatic it doesn't.
Check the log in the bottom window in MO2. I usually just select manual download on Nexus, set my browser to put downloads in a predefined directory, and then install the mod using the Install from file icon in the menu bar of MO2. It's possible the nxm links aren't associated with MO2.
Make sure the plugin is enabled in the right Load Order pane (i.e. once you've enabled the mod in the left pane, make sure the little box beside its plugin in the right pane is checked). If the mod's enabled but the plugin doesn't appear in the right pane, couple ideas:
28 Ιουλ 2018 · I originally used Nexus Mod Manager but I then started using Mod Organiser 2 simply because of the load order system. The problem is when I download and install the mods everything is fine but as soon as I go in-game it simply doesn't show the mods in the mod list.
For Mod Organizer, I have set the base path as: X:\...\...\Skyrim Special Edition\Mod Organizer 2. Now that Mod Organizer and Merge Plugins are both side-by-side in the X:\...\...\Skyrim Special Edition parent folder, Merge Plugins was able to detect the MO2 path without any trouble.

15 Δεκ 2016 · Mod Organizer 2 is a mod manager created by Tannin to support 64bit games like Skyrim Special Edition and Fallout 4 in addition to all the 32bit games MO1 already supported. Tannin discontinued the project when he was hired by the Nexus team to develop their new Vortex mod manager.
