Futzing arround, I finally solved this. tl;dr: Don't remove the 'code generator', instead click "manage -> Add new app" and re-enroll your authenticator. How I got there: For me I started without 2FA. Enabling 2FA Authenticator App worked, but after enabling it had that bizzare warning.
