Thanks to a guide and @ninja answering some questions I was able to go in and figure it out. Yesterday (December 31st 2019) I Downloaded sonic adventure 2 from steam and it took me nearly 4 hours to fix it since it had every problem I've seen reported. This will cover sonic2app.exe deleting itself, D3dx9_42.dll missing, and unable to make a save file.
There are plenty of posts around the internet on getting controller support to work on the Steam release of Sonic Adventure 2, but none of them that I've found seem to cover my exact issue. The launcher seems to detect the controller just fine, as seen in the screenshot.
I'm trying to play Sonic Adventure 2 with a Dualshock 4. I remapped the bumpers to X and Y, and mapped the horizontal gyro to the left stick to make the racing stages easier. When I boot up the game, these remaps don't work.
