Established in 1974 as the sixth campus of the University of Sri Lanka, it became an independent, autonomous university in 1979. The main campus is located in Thirunelvely, Jaffna. It also has faculties in Ariviyal Nagar near Kilinochchi, Kaithady and Maruthanarmadam near Chunnakam.

The Faculty of Applied Science is situated in Kurumankadu about one kilometer from the picturesque Vavuniya town at present, and will be eventually shifted further along the Mannar Road to the spacious Pambai Madu where the whole of the Vavuniya Campus is to be housed.
This includes about six thousand two hundred internal students in the main campus, about five hundred postgraduate students and about three hundred and fifty of the Vavuniya campus. Although some students are housed in a few halls of residence, majority of the students find their own non-University accommodation.
The Nothern Province Affiliated University College (NPAUC) was established in 1991 at Vavuniya to offer Diploma Courses in Mathematical Sciences and Accountancy and Finance. The NPAUC was upgraded as the Vavuniya Campus of the University of Jaffna by Gazette notification dated 26 march 1997.
