If you're going to watch all 28, watch it in the 2009 order. If you're going to watch only S1 then watch it in 2006 order. Watch it both ways at some point. Both orders aired on TV, so neither is more correct within that respect.

Here's the deal: S1 consists of a main six episode arc (the namesake "Melancholy" arc) with a bunch of filler episodes. The nonlinear broadcast order stretches the main arc by fitting the fillers in between its episodes. The chronological order simply puts the main arc at the start and follows it with everything else (like in the LN).
